What soul is in unit 04?
Soul. The identity of the soul inside the core of Eva-04 is never specified in the original series, and it may never have had a soul inserted into it. However, if Kensuke Aida was indeed meant to be the pilot as spin-off materials suggest, the soul designated for Eva-04 would have been Kensuke's mother.

Why did unit-00 reject Shinji?
Eva-00 also seemed to violently reject Shinji, although this may not have been because of Shinji specifically, but rather because someone other than her normal pilot was trying to synch with her.
Why does Shinji's dad hate him?
She intended to bring about a brighter future for their son Shinji, whom Gendo has sacrificed in order to bring her back. In essence, Yui's dreams and principles were violated to resurrect her. He was also afraid that his love for Shinji would instead hurt him and therefore distance himself from him.

Why do EVAS have souls?
Each EVA also contains a human soul: always the soul of the pilot's mother. Shinji's mother Yui died during the Contact Experiment, and her soul was fused into the body of the fleshy prototype Unit-01 when her body was destroyed.
