Skye was a HYDRA Homeland Strategic Defense agent with latent Inhuman abilities who was dating fellow operative Grant Ward. While taking a bath one morning, Skye's real-world counterpart logged into the Framework and took her place, resulting in her being permanently deleted.

Why did Shield take Skye?
She discovered her mother's lineage's alien-based origin and was exposed to the Terrigen Mist, granting her vibration manipulation abilities. The activation of her abilities alerted the attention of other Inhumans, and Skye was taken to Afterlife to help her better understand her powers.
How did Skye get to S.H.I.E.L.D?
- In season 1 we learned that hacker Skye was actually linked to S.H.I.E.L.D.; Skye had been taken from a tribe of supposed monsters as a babe, brought to S.H.I.E.L.D. where she was categorized as a "084," or object of unknown origin. Her father (who himself holds a not so favorable reputation) was alive, and he was looking for her.
Why did Skye take to GH 325 so well?
- As Coulson finally revealed to her in episode 5, "A Hen in the Wolf House", Skye may have taken to GH-325 so well because she had more in common with the formula's sample of alien DNA than anyone wanted to admit.
Why did Skye come out of hiding in agents of shield?
- Skye deciphers the coded message, learning that it is intended to instigate an uprising within SHIELD, instructing Hydra sleeper agents to come out of hiding. Attempting to contact Fury, May learns of his death.
Why is Ward still an agent of Hydra?
- The loyalty Ward felt towards Garrett in the real world was instead transferred to Hand and SHIELD in the Framework. As Ward explained in an earlier episode, the only reason that Ward stayed on as an agent of Hydra was because he saw Daisy’s scan results revealing she was an Inhuman and wanted to be in a position to protect her.
