Yes they were fully aware that Haise Sasaki is actually Kanaki Ken. Altho I assume only a few who worked at CCG knew it was him. If you have watched the series there is an episode where Haise is confronting Akira about his past.

- It’s simply because those people (I assume you’re talking about those one-eyed ones at the CCG), aren’t ghouls. Even though they look like one-eyed ghouls, they are considered humans. They are called Quinx, or Qs in short. The CCG invented a new technology, to basically plant human investigators with quinques.
